Your touchscreen usually stops responding through a waterproof case because water sitting on the glass — not the case material itself — confuses the phone's touch sensor. It's commonly called a ghost touch, and it happens with or without a case any time enough water collects directly on the screen.

Capacitive touchscreens, which is what every modern smartphone uses, detect your finger by sensing a small electrical charge at the point of contact. Water conducts electricity in a similar way skin does, so the sensor can register water droplets as touch input, or get overwhelmed and stop registering real touches at all. A thick or loosely fitted case film makes this worse by adding distance and extra material between your finger and the glass, but it's rarely the sole cause.
